Horrible noise from flywheel golf 4 gti

I recently just did the engine on my agu ,upon start up I heard a very horrible sound from the flywheel area ,like it was scraping up against something . I did have to make a plan for the clutch plate nuts and cut the ends of two nuts that I found. I also have an aftermarket sump and rear main seal housing installed , any ideas what could be causing this sound ? I did pull the starter and the fly wheel seems fine but went under and noticed the flywheel had been slightly grinded

Think you found the issue already. Pull the box off and eyeball the flywheel.

Agreed.
Those nuts is the issue catching and scraping some grooves where it is not suppose to catch.

Please don not use aftermarket bolts on a flywheel ever, you don’t want the flywheel to make rather bad exit destroying everything in its path.

Get the correct spec and rated bolts.

Agree with above statement regarding the bolts.

Check if the motor does not have any crankshaft end float. As in the crank moves back and forth inside the block along its length.

Post pictures of your findings.
